I test with what I have available. A flashcart and real SNES is not among those things. The one thing that comes to mind that I'm not currently writing back is the CRC, which might cause my ROMs not to load under certain environments. Whether a real SNES refuses to load if the CRC doesn't match, I do not know. This sort of stuff is up to you guys to test.
If a particular setup doesn't work for you, let me know and we'll get it fixed. For now if I swap a few functions around and I see it load up in ZSNES and do what I expected it to, that's good enough for me.
Also to manafreak, this was the only enemy "swap" I've tried yet--it may be that these guys just happened to line up right. I would guess that not all swaps work this well. But it's also possible to modify the frames and tiles directly now as well.
The Secret of Mana Editor has been an on-and-off side-project of mine since sometime in 2004. The current version is a buggy pre-release, the latest build of which you can find on the message board or dropbox. Hopefully this project will one day (soon) become an all-around write-your-own-SNES-game editor on the level of other lovely programs like PK Hack, Temporal Flux, and Lunar Magic.

Zsnes? Why Zsnes? I hope you tested your modified roms on Bsnes or a flashcard too, to make sure it works on the real hardware :/
This is awesome! So is it possible to modify every enemy to have the behaviour of another enemy?

You should try bsnes, its a emulator and accurate like a real snes. Www.byuu.org
